Causes of yellow stains on the toilet seat and in the toilet itself

Sprinkle yellow spots liberally with baking soda.
Pour white vinegar on the stains and let it sit for about 30 minutes.
Then scrub with a brush and rinse with water. Repeat if necessary.
Hydrogen Peroxide:
Apply hydrogen peroxide to the yellow spots using a spray bottle.
Wrap the toilet seat in aluminum foil to hold the product in place.
Expose the seat to the sun for a few hours or use a UV lamp to activate the whitening process.
